Apple Pie Cupcakes

These Apple Pie Cupcakes are what happens when you take everything good about a warm slice of apple pie and turn it into a fluffy little cupcake. We’re starting with an easy vanilla cupcake base, piling on whipped vanilla bean frosting, and finishing each one with buttery cinnamon apples. They’re cozy, a little messy in the best way, and basically made for fall baking.

And yes, we're using a cake mix for the cupcakes.

Sometimes we make everything from scratch. Sometimes we let the cake mix handle the boring part so we can focus on homemade apple pie topping and a giant swirl of frosting. I support both versions of baking.

There are three things happening here: fluffy vanilla cake, creamy vanilla frosting, and gooey cinnamon apples. Together, they give you all the flavors of apple pie without actually making a pie crust.

What are Apple Pie Cupcakes

Apple Pie Cupcakes are vanilla cupcakes topped with vanilla frosting and homemade cinnamon apple pie filling.

Instead of stuffing the apple filling inside the cupcake, I spoon it over the frosting. This keeps the cupcake itself fluffy and gives you a much better contrast between the soft cake, creamy frosting, and tender apples.

It also means everyone can immediately see what they're getting.

And when cinnamon apples look this good, hiding them inside a cupcake feels criminal.

Apple Pie Cupcakes Ingredients

  • Vanilla Cake Mix: For this recipe, I used Miss Jones Organic Vanilla Cake Mix. Using a cake mix gives us a fluffy, reliable vanilla cupcake without having to make another component from scratch. Since we're already making homemade apple pie topping and frosting, I love taking the shortcut here. Prepare the cupcakes according to the package directions and allow them to cool completely before decorating.
  • Apples: The apples are the star of our topping, so choose a variety that will soften without immediately turning into applesauce. Granny Smith is a great option if you like a little tartness. Honeycrisp gives you a sweeter apple filling while still holding its shape well. You can also use a combination of the two.
  • Butter: Cooking the apples in butter gives the filling a richer, more pie-like flavor. It also helps create that glossy cinnamon-sugar coating around every little apple piece.
  • Brown Sugar: Brown sugar brings sweetness plus a subtle molasses flavor that works beautifully with apples and cinnamon.
  • Cinnamon: You can't really have apple pie without cinnamon.We're using enough to make the topping warm and cozy without completely overpowering the apples.
  • Vanilla: Vanilla connects all three parts of the cupcake and gives the frosting that classic bakery-style flavor.
  • Cornstarch: A little cornstarch thickens the juices released by the apples as they cook.
  • Butter for the Frosting: Use softened butter so it whips easily and creates a light, creamy frosting. Softened does not mean melted. The butter should give slightly when pressed but still hold its shape.
  •  Powdered Sugar: Powdered sugar sweetens and thickens the frosting while keeping it smooth.
  • Vanilla Bean Paste or Vanilla: Vanilla bean paste gives the frosting those pretty little vanilla flecks and a deeper vanilla flavor, but regular vanilla extract works too.

The Best Apples for Apple Pie Cupcakes

For cupcakes, I prefer an apple that keeps some texture after cooking.

My top choices are:

  • Granny Smith for tartness
  • Honeycrisp for a sweeter filling
  • Pink Lady for a nice sweet-tart balance
  • Braeburn for a firmer texture

You can also mix two varieties.

Whatever you choose, dice the apples fairly small. You're spooning them onto cupcakes, so huge chunks are going to make these unnecessarily difficult to eat.

Think little spoonfuls of apple pie filling rather than full apple slices.

How to Make Apple Pie Cupcakes

1. Bake the Cupcakes

Prepare the vanilla cake mix according to the package directions and divide the batter between a lined cupcake pan.

Bake according to the package instructions, then transfer the cupcakes to a cooling rack.

Let them cool completely before frosting.

And I mean completely. Even a slightly warm cupcake can soften your frosting and send that pretty swirl sliding right off.

2. Make the Apple Pie Topping

Peel, core, and dice the apples into small pieces.

Melt the butter in a skillet, then add the apples, brown sugar, cinnamon, and any additional spices in your recipe.

Cook until the apples have softened but still have a little structure.

If your recipe uses a cornstarch slurry, add it toward the end of cooking and stir until the juices become thick and glossy.

You're looking for a consistency similar to a thick apple pie filling.

3. Cool the Apples

Do not put warm apple filling on buttercream.

Transfer the cooked apples to a separate bowl and let them cool completely.

This is one of those little steps that feels annoying when you're impatient, but it makes a huge difference.

Warm apples can melt the frosting and turn your gorgeous cupcake into a delicious little landslide.

4. Make the Whipped Vanilla Bean Frosting

Beat the softened butter until creamy before gradually adding the powdered sugar.

Add the vanilla bean paste or vanilla extract and enough cream or milk to create a smooth, fluffy consistency.

Whip the frosting until it's light and creamy.

5. Frost the Cupcakes

Once the cupcakes and apples are completely cool, pipe a generous swirl of vanilla frosting onto each cupcake.

You want enough frosting to create a little nest for those apples.

6. Add the Apple Pie Topping

Spoon the cooled cinnamon apples directly over the frosting.

I like leaving some of the vanilla frosting visible around the edges rather than completely covering it.

You'll get that pretty contrast between the vanilla cupcake, white frosting, and golden cinnamon apples.

And now they actually look like tiny apple pies sitting on cupcakes.

Why I Put the Apples on Top Instead of Inside

You absolutely could core the cupcakes and fill them with apples, but that's not what I wanted for this recipe.

Keeping the apples on top gives you more contrast between the three components.

You bite through buttery cinnamon apples first, then whipped vanilla frosting, then fluffy vanilla cake.

It also prevents the apple filling from adding extra moisture to the center of the cupcake.

Plus, visually?

The apples are doing a lot of work here. Let them have their moment.

Common Mistakes to Avoid

Adding Warm Apples to the Frosting

Warm apples will soften or melt buttercream. Let the filling cool completely first.

Making the Apple Pieces Too Large

Big pieces look pretty in a pie but can be awkward on top of a cupcake. A small dice gives you apples in every bite.

Overcooking the Apples

Cook the apples only until tender. If they become too soft in the skillet, you'll lose that distinct apple texture.

Using Watery Apple Filling

Let the juices properly thicken before taking the filling off the heat. If the apples are sitting in lots of thin liquid, that moisture can run into your frosting.

Frosting Warm Cupcakes

I know. Waiting is terrible. But warm cupcakes + buttercream = sadness. Let them cool.

Can I Make Apple Pie Cupcakes Ahead of Time? 

Yes, and I'd actually recommend preparing the components separately if you're making these for a party.

Bake the cupcakes and prepare the apple filling the day before. Store the cupcakes in an airtight container and refrigerate the apple topping separately.

You can also prepare the frosting ahead and refrigerate it.

When you're ready to decorate, bring the frosting back toward room temperature and whip it briefly if needed. Frost the cupcakes and finish with the cooled apple topping.

How to Store Apple Pie Cupcakes

Because these cupcakes are topped with buttercream and cooked apples, I recommend storing the finished cupcakes in an airtight container in the refrigerator.

They'll keep for about 3–4 days.

For the best texture, let the cupcakes sit at room temperature for around 20–30 minutes before serving. This gives the cake and frosting time to soften again.

Can you Freeze Apple Pie Cupcakes?

I wouldn't freeze the fully assembled cupcakes if you can avoid it.

Instead, freeze the unfrosted vanilla cupcakes in an airtight freezer-safe container for up to 2 months.

Thaw them at room temperature, then make or refresh your frosting and add the apple topping before serving.

The apple topping can also be prepared ahead and refrigerated separately.

Frequently Asked Questions

Can I use cake mix to make Apple Pie Cupcakes?

Yes. Cake mix works really well for Apple Pie Cupcakes because the homemade cinnamon apple topping and vanilla frosting provide plenty of homemade flavor. It also makes the recipe much quicker and easier.

What apples are best for Apple Pie Cupcakes?

Granny Smith and Honeycrisp are two of my favorites. Granny Smith adds tartness, while Honeycrisp is sweeter. Both hold their shape better than very soft apple varieties.

Do Apple Pie Cupcakes need to be refrigerated?

Finished Apple Pie Cupcakes should be stored in the refrigerator because of the frosting and cooked apple topping. Let them sit at room temperature briefly before serving for the best texture.

Can I make the apple topping ahead of time?

Yes. Make the apple topping a day or two ahead and store it in an airtight container in the refrigerator. Let it come closer to room temperature before adding it to your frosting, but don't warm it.

Can I fill the cupcakes with apple pie filling?

You can, but this recipe is designed with the apples on top. Keeping the filling on top gives you a better contrast between the fluffy cupcake, creamy frosting, and cinnamon apples.

How do you keep apple pie filling from making cupcakes soggy?

Cook the apples until their juices have thickened and let the filling cool completely before adding it to the cupcakes. Keeping the apple filling on top of the frosting rather than inside the cake also helps protect the cupcake from excess moisture.

Can I use canned apple pie filling?

Technically yes, but homemade apple topping gives you much better control over the flavor, sweetness, texture, and size of the apple pieces. For this recipe, I'd stick with fresh apples.

Apple Pie Cupcakes

Ingredients

Apple Pie Filling

  • 2 medium apples peeled, cored and finely diced, about 2 cups
  • 2 tbsp unsalted butter
  • ¼ cup packed light brown sugar
  • 1 tsp ground cinnamon
  • ⅛ tsp ground nutmeg
  • Pinch of fine salt
  • 1 tbsp lemon juice
  • 1 tsp vanilla extract
  • 1 tsp cornstarch
  • 1 tbsp water

Whipped Vanilla Frosting

  • 1 cup unsalted butter softened to room temperature
  • 2¾ cups powdered sugar sifted
  • 1½ tsp vanilla extract or 1 tsp vanilla bean paste
  • ⅛ tsp fine salt
  • 2 tbsp heavy whipping cream
  • 1-2 tbsp whole milk as needed

Instructions

  • Prepare and bake the Miss Jones cupcakes according to the package or campaign directions. Transfer the cupcakes to a wire rack and allow them to cool completely before decorating.
  • Peel and core the apples, then dice them into approximately ¼-inch pieces. Keeping the pieces small is important so the filling sits nicely on top of the cupcakes.
  • Melt the butter in a medium skillet over medium heat.
  • Add the diced apples, brown sugar, cinnamon, nutmeg, salt and lemon juice. Cook for about 5–7 minutes, stirring occasionally, until the apples have softened but still hold their shape.
  • In a small bowl, stir together the cornstarch and water until smooth. Pour the mixture into the apples and cook for another 30–60 seconds, stirring constantly, until the juices become thick and glossy.
  • Remove from the heat and stir in the vanilla. Transfer the filling to a bowl and allow it to cool completely before assembling the cupcakes.
  • Add the softened butter to the bowl of a stand mixer fitted with the paddle attachment or a large bowl with a hand mixer. Beat on medium-high speed for 3–4 minutes, until the butter is very pale and fluffy.
  • Gradually add the powdered sugar, mixing on low speed until incorporated. Add the vanilla, salt, heavy cream and 1 tablespoon milk.
  • Beat on medium-high speed for another 3–4 minutes, until noticeably lighter and fluffy. If the frosting is too thick, add additional milk 1 teaspoon at a time until it reaches a soft, creamy consistency that still holds its shape.
  • Transfer the vanilla frosting to a piping bag fitted with a large round tip. Pipe a generous mound of frosting onto each completely cooled cupcake.
  • Use the back of a small spoon to create a shallow well in the center of the frosting. This gives the apple filling somewhere to sit instead of sliding down the sides.
  • Spoon approximately 1 tablespoon of completely cooled apple pie filling into the center of each cupcake.
